Alvin Kersh (James Pickens Jr.), neuer Deputy Director des FBI, hat eine Fahndung nach dem entführten Mulder (David Duchovny) eingeleitet, geführt von Special Agent John Doggett (Robert Patrick). Der meint, Mulder nur über Gibson Praise (Jeff Gulka) finden zu können. Als sie diesen lokalisieren, flieht er jedoch mit Mulder, der allerdings nicht Mulder ist, sondern ein außerirdischer Kopfgeldjäger. Skinner (Mitch Pileggi) und Scully (Gillian Anderson) finden Praise letztlich, Skinner bringt ihn in ein Krankenhaus, aus dem er jedoch verschwindet; später wird er von Scully wiedergefunden. Doggett wird den X-Akten zugeteilt. In einem Flashback stellt sich heraus, dass Mulder Scully Samen für eine künstliche Befruchtung gespendet hat, die allerdings zumindest zunächst nicht gefruchtet hat. Scully erfährt von mehreren Frauen, die scheinbar entführt wurden, schwanger wurden und einen Außerirdischen zur Welt brachten. Was bedeutet das für sie? Doggett bindet Agent Monica Reyes (Annabeth Gish) in die Suche nach Mulder ein. Der wird später tot im Wald gefunden. Auch Jeremiah Smith (Roy Thinnes) schaut kurz vorbei, da er UFO-Kult-Führer Absalom (Judson Earney Scott) hilft, zurückgebrachte Entführte zu heilen; Mulder kann er jedoch nicht helfen, da er plötzlich verschwindet. Drei Monate später wird Mulder aber wieder ausgegraben und zeigt trotz Verwesung Lebenszeichen. Krycek (Nicholas Lea) bietet Skinner an, Mulders Leben zu retten, wenn Scully ihr Baby nicht gebiert. Laut Scully werden die Entführten durch einen außerirdischen Virus lange genug am Leben gehalten, um später komplett transformiert wieder aufzuerstehen; Absalom zufolge als Aliens. Auch ohne Kryceks Hilfe genest Mulder, nachdem er von den lebenserhaltenden Geräten abgeschlossen wurde, die nicht ihn, sondern das Virus am Leben erhielten. Später wird Mulder vom FBI entlassen. Im Zuge der Verwicklungen vor der Geburt von Scullys Baby erschießt Skinner Krycek. Scully gebiert schließlich, ihr Sohn William (Jerry Shiban) ist laut einem Syndikatsmitglied der perfekte Mensch ohne menschliche Schwächen. Dies gefällt den Außerirdischen gar nicht, die mit oben erwähntem neuen Virus Menschen in Supersoldaten verwandeln wollen. Etliche dieser Soldaten sind zwar bei Williams Geburt zugegen, verschwinden aber, als Mulder auftaucht. Am Ende der Folge küssen sich Mulder und Scully. (CD)
