Dem Kopfgeldjäger entkommen, findet Mulder (David Duchovny) zusammen mit Jeremiah Smith (Roy Thinnes) einen geheimen Bienenstock, dessen Bewohner nichts Gutes übertragen, sowie identische Jungen und Mädchen, wobei die Mädchen wie Mulders Schwester Samantha aussehen. X (Steven Williams) informiert Scully (Gillian Anderson), dass die Smiths Daten im Zusammenhang mit dem Pockenausrottungs-Programm der Regierung gesammelt haben; sie scheinen Menschen zu katalogisieren. Mulders mit einem Schlaganfall im Krankenhaus liegende Mutter Teena (Rebecca Toolan) wird von den Angehörigen der Regierungs-Verschwörung benutzt, um einen Maulwurf in ihren Reihen ausfindig zu machen. X stellt sich als dieser Maulwurf heraus und wird getötet. Zuvor kann er Mulder aber noch in Richtung Marita Covarrubias (Laurie Holden) weisen, Special Representative to the Secretary-General of the United Nations, die ihm fortan an Xs statt hilft. Mulders Mutter wird schließlich vom Kopfgeldjäger (Brian Thompson) geheilt, da der Cigarette Smoking Man (William B. Davis) der Ansicht ist, ohne etwas zu verlieren zu haben wäre Mulder nur noch gefährlicher. Alex Krycek (Nicholas Lea) hat sich gegen den Cigarette Smoking Man gewendet, nachdem er von Terroristen aus dem Silo befreit werden musste, in dem das UFO des Schwarzen Öls war. Er führt Mulder zu einem Stein mit Schwarzem Öl im inneren. Als Russisch-Sprecher fliegt er mit Mulder schließlich nach Tunguska. Dort scheint 1908 irgend etwas aus dem Weltraum aufgeschlagen zu sein, wie Covarrubias Mulder mitteilt; die Öl-Steine stammen wohl aus Tunguska. Mulder und Krycek werden dort schließlich in ein Gulag gesperrt und Mulder mit den Schwarzen Öl infiziert. Der Zweck: Einen Impfstoff gegen das Öl zu testen. Mulder und Krycek können später fliehen. Es stellt sich heraus, dass Krycek für die Russen gearbeitet hat; um nicht an den Tests teilnehmen zu müssen, wird ihm von einer geheimnisvollen Gruppe der linke Arm amputiert. Die Steine mit dem Schwarzen Öl werden letztlich von einem Ex-KGB-Agenten vernichtet, der für Krycek arbeitet. Scully hat nun auch Krebs wie die MUFON-Frauen, die sie in der vorigen Staffel traf, und die behaupteten, sie von ihrer Entführung her zu kennen. Bis auf eine sind inzwischen alle von ihnen tot. Sie wurden sämtlich wegen Kinderlosigkeit in der selben Fruchtbarkeitsklinik behandelt, Scully Unterlagen zufolge ebenso. Mulder entdeckt in einer Forschungseinrichtung Klone, die ihm erzählen, auch Scully wurden Eier für Klonexperimente entnommen. Skinner (Mitch Pileggi) fädelt einen Deal mit dem Cigarette Smoking Man für Scullys Leben ein, dessen Ergebnis aber noch auf sich warten lässt. Skinner findet auch heraus, dass die Bienen als Pockenüberträger und für andere Experimente genutzt werden. Auch Covarrubias hat mit dem Cigarette Smoking Man zu tun. Am Ende der Staffel behauptet Michael Kritschgau (John Finn), ein Mitarbeiter des Verteidigungsministeriums, alle Hinweise auf Außerirdische wären falsch und dienten nur dazu, Aktivitäten des militärisch-industriellen Komplexes zu verdecken. Mulder begeht daraufhin scheinbar Selbstmord. (CD)
